Carlisle Best held the Barbados innings together and was unlucky to be dismissed short of a century on 94.
Vasbert Drakes made a handy 40 batting at number 8 but in the end the home side finished 74 short of the South African innings, all out for 250.
South African seamer Richard Snell bowled brilliantly to claim 7-72 and he received good support from Meyrick Pringle with 3-45.
The South Africans now have plenty of time left to build an advantage to force a result.
